There is a toggle Keep assembly comparison information on the Select out-of-date entities to update from UG form. Its usage is exactly the same as functionality on the standard "Update From Library" form.

When you update an assembly, any parts in the assembly that have been modified will also be updated. The assembly structure will be updated to reflect the structure of the master assembly in NX. Any new components added in I-deas will remain, but components removed from the assembly may be re-added when the assembly is updated. If you have used a Change Parent operation, the relocated instance will not be affected by an update. However, the instance may again be added back in its original location. Configurations from the original assembly will be updated to reflect the positions of the parts in the NX assembly.
